The port is not too far from the airport maybe a 10-15 min ride, I think you pass through down town San Juan to get to the port. There were plenty of buses and taxis at the airport. Have Fun!!

the port is in old san juan. its within walking distance to that whole area. there is public transportation there but its iffy sometimes and slow..its not really recommended that you take it. take a cab, its faster anywhere you go is around $12.

There are two cruise terminals in San Juan. The major terminal, and the used for most cruises originating in San Juan is the Pan American Cruise Terminal. It is about 15 minutes from the airport. A taxi is your best best since they are regulated from the airport (pre-set price by the cab company, not the driver), and you'll probably have lots of luggage.
The second terminal is used primarily by those ships stopping in San Juan for the day. It is located within walking distance of both Old Town and the Wyndham hotel (closest casino).
I have used both on different cruises.
